Obama: Cuts means US could lose years of research

(AP) ? President Barack Obama says the U.S. could lose years of scientific research as a result of automatic spending cuts that have hit federal agencies.

He says instead of racing ahead to the next cutting edge, American scientists are wondering whether they'll be able to develop any new products at all.

He says the U.S. can't afford to stand still for two or three years.

With Obama's blessing, Congress has already acted to fix flight delays that emerged when air traffic controllers were furloughed due to the cuts. But Obama is still pushing a broader plan to replace all the cuts.

Obama spoke at the 150th anniversary of the National Academy of Sciences. He says as long as he's president, the U.S. will continue to invest in science and innovation.

Comparing proteins at a glance: Technique for easy comparisons of proteins in solution

Apr. 29, 2013 ? A revolutionary X-ray analytical technique that enables researchers at a glance to identify structural similarities and differences between multiple proteins under a variety of conditions has been developed by researchers with the U.S. Department of Energy (DOE)'s Lawrence Berkeley National Laboratory (Berkeley Lab). As a demonstration, the researchers used this technique to gain valuable new insight into a protein that is a prime target for cancer chemotherapy.

"Proteins and other biological macromolecules are moving machines whose power is often derived from how their structural conformations change in response to their environment," says Greg Hura, a scientist with Berkeley Lab's Physical Biosciences Division. "Knowing what makes a protein change has incredible value, much like knowing that stepping on a gas pedal makes the wheels of a car spin."

Hura led the development of what is being called a structural comparison map for use with small angle X-ray scattering (SAXS), an imaging technique for obtaining structural information about proteins and protein complexes in solution. Cynthia McMurray, a biologist with Berkeley Lab's Life Sciences Division, provided the cancer-relevant protein used to test the new SAXS structural comparison map.

Says McMurray, "In biology, the first step in correcting a problem, such as the formation of a cancerous lesion, is understanding the conditions under which the problem arose. With the SAXS structural comparison map, we can compare multiple protein structures en masse and quickly identify areas of interest."

Hura is the lead author and McMurray one of two corresponding authors of a paper in the journal Nature Methods that describes this research. The paper is titled "Comprehensive objective maps of macromolecular conformations by quantitative SAXS analysis." Also a corresponding author is John Tainer, who holds joint appointments with Berkeley Lab's Life Sciences Division and the Scripps Research Institute. The other authors are Helen Budworth, Kevin Dyer, Robert Rambo and Michal Hammel.

In perhaps no other area of science does the maxim "function follows form" hold more true than for proteins and protein complexes. The structural conformations created by the folding, twisting and turning of a protein's amino acid chain can allow or prevent the protein from doing what it's supposed to do and this can mean the difference between a healthy and an unhealthy cell. A protein can assume multiple distinct conformational states as it undergoes various chemical processes such as phosphorylation, nucleotide or ligand binding, ATP hydrolysis or the formation of complexes.

The most widely used technique for determining a protein's structure remains crystallography, but many proteins and protein complexes can't be crystalized. Furthermore, though precise, crystallography is a low-throughput process that can only capture one conformational state at a time. Enter SAXS, a high-throughput technique that can image any protein or protein complex in solution under any condition, and provide nanoscale resolution for distinguishing and characterizing the different conformational states that flexible biological macromolecules such as proteins can assume.

"With SAXS, there are relatively few restraints on conditions, construction, concentration or solution chemistry," Hura says. "However, analytical methods have not kept pace with the hardware. While there are many factors that may induce a protein to undergo structural changes, these factors are difficult to predict. Our structural comparison map technique gives us a high-throughput screening capability. The combination of SAXS and our maps allows us to highlight those factors that make the biggest difference in structural conformations. We're also able to track trends and identify intermediate states and other factors that shift equilibrium from one structure to another."

The data in a structural comparison map is presented in the form of a color-coded checkerboard with similarity scores displayed as gradients moving from red, indicating high, to white, indicating low, and various shades of orange and yellow in between.

"With structural comparison maps, I can immediately see which structures under which conditions are the same and which are not," says McMurray. "The maps provide both structural and chemical information and enable us to identify those conformations we should be looking at."

To test the structural conformation map technique, co-author Budworth, a member of McMurray's research group, prepared samples of a protein known as MutS?, an inviting chemotherapeutic target because of its ability to remove problematic DNA that can lead to cancer and other genetic mutations.

"MutS? is a heterodimer whose two macromolecules undergo an ordered series of nucleotide-dependent steps to initiate DNA repair," Budworth says. "Each discrete nucleotide-bound state is a conformational state decision point that primes the next pathway step. A mechanistic understanding of these steps is crucial to learning how cells avoid mutation."

Says McMurray, "Initially this was a very big puzzle because MutS? had no crystal structure, nor could we take a look at any one conformational state and say this is good or this is bad. The structural conformation maps allowed us to characterize the different conformational states individually and then compare them to one another. We discovered that DNA has surprisingly little impact on MutS? conformational structures, a fact that was not evident from biochemical measurements, but obvious when examining the maps."

From the SAXS imaging and structural conformation map analysis, McMurray and her group believe that DNA is sculpted to the protein conformation and that nucleotide-binding drives MutS? conformational changes. This, they say, holds implications for future cancer therapies.

The MutS? samples were subjected to SAXS at the SIBYLS beamline of Berkeley Lab's Advanced Light Source, a synchrotron that generates premier beams of X-ray and ultraviolet light for scientific research. The acronym SIBYLS stands for Structurally Integrated Biology for Life Sciences. The beamline is maintained by Berkeley Lab's Life Sciences Division under the direction of corresponding author Tainer.

Says Tainer, "The structural comparison map technique is a big step forward in the development of tools that will help biologists use the full potential of the awesome throughput we expect to achieve with the next generation of light sources."

Weather postpones trade center's ascent to tallest

NEW YORK (AP) ? One World Trade Center already is New York's tallest building.

And when the last pieces of its spire eventually rise to the roof, the 104-floor skyscraper that replaces the fallen twin towers will be just feet from becoming the highest in the Western Hemisphere.

Officials had hoped that would happen Monday, but the weather did not cooperate and it was postponed due to high winds. The event will be rescheduled when conditions permit.

The Port Authority of New York and New Jersey says the spire pieces and a steel beacon will be lifted at a later date from the rooftop to cap the building at 1,776 feet.

Installation of the 800-ton, 408-foot spire began in December, after 18 pieces were shipped from Canada and New Jersey.

The spire will serve as a world-class broadcast antenna.

With the beacon at its peak to ward off aircraft, the spire will provide public transmission services for television and radio broadcast channels that were destroyed on Sept. 11, 2001, along with the trade center towers.

Overlooking the Statue of Liberty and Ellis Island, the high-rise is scheduled to open for business in 2014.

The tower is at the northwest corner of the site, which is well on its way to reconstruction with the 72-story 4 World Trade Center and other buildings.

Monday's postponed celebration of the reconstructed trade center was to come days after a grisly reminder of the terror attack that took nearly 3,000 lives: the discovery of a rusted airplane part wedged between a nearby mosque and an apartment building ? believed to be from one of the hijacked planes that ravaged lower Manhattan.

As officials prepared to erect the spire, the office of the city's chief medical examiner was working in the hidden alley where debris may still contain human remains.

The new tower's crowning spire is a joint venture between the ADF Group Inc. engineering firm in Terrebonne, Quebec, and New York-based DCM Erectors Inc., a steel contractor.

The tallest building in the Western Hemisphere is the Willis Tower in Chicago. The world's tallest building, topping 2,700 feet, is in Dubai.

    Zach Braff raises $2M on Kickstarter in 3 days

    NEW YORK (AP) ? Zach Braff has met his goal on Kickstarter, raising $2 million in three days to fund his follow-up to "Garden State."

    The actor-director's crowd-funding campaign follows Rob Thomas' wildly successful use of Kickstarter to finance a movie of the defunct TV series "Veronica Mars." Thomas pulled in $2 million in less than a day, eventually gathering more than $5.7 million in 30 days.

    But some observers have criticized Hollywood stars for using the Kickstarter website to dip into the pockets of their loyal fans. Braff has said this is the only way for him to direct his first film since "Garden State" with final cut and his desired casting.

    After passing his goal Saturday, the "Scrubs" star said on Twitter: "I will not let you down. Let's go make a killer movie."

    Car bomb blasts kill 18 in Iraqi Shi'ite provinces

    BAGHDAD (Reuters) - Car bombs in busy Shi'ite Muslim areas of southern Iraq killed at least 18 people on Monday, medics and police sources said, taking the week's death toll to nearly 200 as sectarian violence intensifies.

    Militant attacks have increased as the civil war in neighboring Syria puts further strains on fragile Sunni-Shi'ite relations, and tensions are at their highest since U.S. troops left Iraq more than a year ago.

    Security forces' raid on a Sunni protest camp near Kirkuk last Tuesday triggered clashes that quickly spread to other Sunni areas in western and northern provinces.

    The first of two blasts in Amara, 300 km (185 miles) southeast of Baghdad, ripped through a market where people were meeting to eat breakfast, and the second hit an area where laborers were gathering to look for daily work.

    At least nine people were killed and 40 wounded in the Amara explosions, the sources said.

    Another car bomb exploded in a market in Diywaniya, 150 km south of Baghdad, killing two people, police said.

    "I was preparing to go to work when a big explosion shook my house and broke the glass in all the windows," said Woody Jasim. "I ran outside, the explosion was near my house and bodies were everywhere," he said.

    A bomb in a parked car went off near a busy market in Kerbala, killing at least three people and a further four people were killed in an explosion near a Shi'ite worship site in Mahmudiya, about 30 km south of Baghdad.

    No group immediately claimed responsibility for the attacks, but car and suicide bombings are trademarks of Sunni Islamist al Qaeda's Iraq wing, the Islamic State of Iraq.

    Sunnis have been protesting since December against what they see as marginalization since the U.S.-led invasion overthrew dictator Saddam Hussein in 2003 and empowered majority Shi'ites.

    The demonstrations had eased in the past month, but this week's army raid on a protest camp in Hawija, near Kirkuk, 170 km north of Baghdad, stoked Sunni anger and appears to have given insurgents more momentum.

    Conversion from 'bad' fat to good fat

    Apr. 28, 2013 ? Scientists from ETH Zurich have shown for the first time that brown and white fat cells in a living organism can be converted from one cell type to the other. Their work, using mice as a model organism, provides important new insights into the origin of brown fat cells, which is a prerequisite for the development of successful anti-obesity therapies.

    Two types of fat cells can be found in mammals and hence in humans: White fat cells function mainly as highly flexible energy stores which are filled in times of calorie abundance. The fat is stored in the form of lipid droplets, which are mobilized when energy is needed. Diametrically opposed in function are the so-called brown adipocytes: These cells specialize in burning energy in the form of fat and sugar to produce heat. New-born babies possess substantial amounts of brown fat and utilize it to maintain body temperature. Since it was recently shown that brown adipocytes also exist in adult humans, research has focused on understanding how brown adipocytes are formed. The ultimate goal of these efforts is to increase brown adipocyte number and activity in obese humans, allowing them to burn excess calories and thus reduce weight.

    Against the current belief

    It is known that both humans and mice can adapt to cold temperatures by forming brown fat cells within their white fat depots. These cells are called "brite" fat cells (brown-in-white) and are less common at warmer versus colder temperatures. However, the origin of these special brown adipocytes has remained a matter of debate. The prevalent hypothesis was that brite cells are formed from special precursor cells and are removed when no longer needed. The alternate idea of a direct interconversion between white and brown fat cells gained less attention. By demonstrating that this interconversion does occur and is one of the main contributors to brite fat cell formation, the current belief has been challenged.

    Genetically labelled fat cells

    To demonstrate how brite fat cells are formed the researchers in the laboratory of Christian Wolfrum, a professor at the Institute of Food, Nutrition and Health, generated mice that allowed them to genetically label specific fat cells. These animals were kept in a changing environment: starting at 8?C for a week and for several weeks afterwards at normal room temperature. During the cold exposure, the mice formed brown adipocytes in their white fat depots -- a process called "britening." After warm adaptation the fat tissue turned white again. Using the genetic markers the scientists concluded from these experiments that white fat cells can convert into brown fat cells and vice versa. As humans have the same type of cells as mice it is likely that the same process occurs in humans upon cold stimulation.

    Treatments against obesity

    "To develop new treatment strategies we need to find ways to convert white into brown adipocytes," says Wolfrum. Most of the research has focused on identifying the precursor cells for brown fat cells, an approach that may be insufficient. Future work will address the question of how to manipulate this interconversion process either by pharmacological or by nutritional means.

    This approach would represent a novel strategy. "Current anti-obesity therapies target the energy intake side of the equation by controlling appetite and the uptake of nutrients," says Wolfrum. The pharmacological treatments that are available are not very efficient and usually are associated with side effects. In contrast, this novel approach to treat obesity would target the energy expenditure side of the equation by promoting brown fat formation.

    Thirteen dead, dozens hurt during Mexican prison riot

    MEXICO CITY (Reuters) - Thirteen people were killed and some 65 injured in a prison riot on Saturday in the central Mexican state of San Luis Potosi, local officials said.

    A fight broke out before daybreak among prisoners in a cell block in the La Pila prison in the state capital of San Luis Potosi, and state police re-established control by the morning, officials said.

    Concepcion Tovar, head of the state's prison system, told reporters that at least 100 inmates participated in the riot, which she blamed on a gang that had been harassing and robbing other inmates.

    State officials said via social media that 13 people were killed and about 65 were injured in the riot. They did not make clear whether all those killed or injured were inmates.

    The deaths were caused by sharp objects and other improvised weapons, Tovar said. It was unclear if the violence was linked to drug gangs, whose turf wars and battles over trafficking routes to the United States have spread across Mexico.

    Deadly riots have repeatedly rocked the country's overcrowded prisons, which house inmates from different gangs.

    Killings linked to organized crime fell 14 percent to 4,249 in the first four months of the presidency of Enrique Pena Nieto, who took over in December and vowed to reduce the violence that has marred Latin America's second biggest economy.

    Nearly 70,000 people were killed during the 2006-2012 term of former President Felipe Calderon, who sent the military to fight drug cartels. An additional 27,000 are missing, according to official data.

    Growth falls short of forecasts, weakness ahead

    WASHINGTON (Reuters) - The economy regained speed in the first quarter, but not as much as expected, heightening fears it could struggle to cope with deep government spending cuts and higher taxes.

    Gross domestic product expanded at a 2.5 percent annual rate, the Commerce Department said on Friday, after growth nearly stalled in the fourth quarter. Economists had expected a 3.0 percent growth pace.

    "It wasn't the bang-up start to the year we had hoped for, and the signals from March suggested that we will only decelerate from here," said Avery Shenfeld, chief economist at CIBC World Markets in Toronto.

    Growth rebounded in the early part of 2013 but data ranging from employment to retail sales and manufacturing weakened substantially in March. It appears the factory sector slowed further in April and many forecasters expect the economy's softness to persist into the third quarter before a convincing revival emerges, given belt-tightening in Washington.

    A 2 percent payroll tax cut expired at the start of the year and $85 billion in mandatory spending cuts, known as the sequester, started to take hold at the beginning of March.

    Second-quarter growth is expected to come in around a 1 percent pace, with growth for the full year seen around a sluggish 2 percent, about the same as in the prior three years.

    "It certainly seems like we are in store for a significantly lower rate of growth than we saw here in the first quarter," said Sam Bullard, a senior economist at Wells Fargo Securities in Charlotte, North Carolina.

    Government spending has already been on a downward path.

    In the first three months of the year, it fell at a 4.1 percent pace as defense outlays dropped sharply for a second straight quarter. It has now moved lower in 10 of the last 11 quarters.

    "The decline in government spending over the past two quarters is the biggest six-month contraction since the Korean war ended," Paul Ashworth, chief U.S. economist at Capital Economics in Toronto said in a research note.

    SUPPORT FOR FED STIMULUS

    In the fourth quarter of last year, the economy had expanded at only a 0.4 percent pace.

    A big part of the pick-up in activity in the first quarter was due to the filling up of silos by farmers after a drought last summer decimated crop output. Removing inventories, the growth rate was a tepid 1.5 percent, a slowdown from a comparable 1.9 percent in the fourth quarter.

    Still, most areas of the economy contributed to growth, with the exception of government, the trade sector and investment by businesses in offices and other commercial buildings.

    While consumer spending increased solidly, it came at the expense of saving, which does not bode well for the future.

    A separate report showed worries about finances sapped consumer morale in April, offering another potentially troubling harbinger. The Thomson Reuters/University of Michigan's final reading on the overall index on consumer sentiment fell to 76.4 last month from 78.6 in March.

    Stocks on Wall Street fell on the data, while prices for Treasury debt rose and the dollar weakened against the yen.

    The GDP report, which also showed a deceleration in inflation, provided ammunition for the Federal Reserve to maintain its monetary stimulus. The U.S. central bank, which meets next week, is widely expected to keep purchasing bonds at a pace of $85 billion a month.

    "It will give doves the upper hand at next week's Federal Reserve meeting," said Diane Swonk, chief economist at Mesirow Financial in Chicago. "Don't expect to see any tapering of asset purchases or a slowdown in the growth of the Fed's balance sheet anytime soon."

    Consumer spending, which accounts for more than two-thirds of U.S. economic activity, rose at a 3.2 percent pace - the fastest since the fourth quarter of 2010.

    The increase came despite the higher taxes and steeper gasoline prices. Households, however, had to cut back on saving as incomes dropped at a 5.3 percent rate, the steepest descent since late 2009.

    The saving rate - the percentage of disposable income households are socking away - fell to 2.6 percent, the lowest since the fourth quarter of 2007, from 4.7 percent in the final three months of last year.

    INFLATION SLOWDOWN

    Despite the spike in gasoline prices, inflation pressures were benign. Inflation rose at a 0.9 percent rate, the smallest gain since the second quarter of 2012 and a sharp slowdown from the 1.6 percent pace logged in the fourth quarter.

    A core measure that strips out food and energy costs rose at a 1.2 percent rate.

    The lack of inflation should come as welcome relief for American households, but it could cause some nervousness at the U.S. central bank, which aims to keep inflation close to 2 percent.

    Business spending on equipment and software slowed sharply, and homebuilding also moderated, although it marked an eighth straight quarter of growth. Housing added to GDP last year for the first time since 2005.

    While exports rebounded, they were outpaced by a surge in imports, resulting in a trade deficit that cut off half a percentage point from output.

    Samsung Electronics has released its Q1 2013 numbers and as it predicted a few weeks ago, business continues to boom. Operating profits are 8.78 trillion won as predicted, while net profit is up to 7.15 trillion won ($6.4 billion), up sharply from the same quarter last year when its net profit was 5.50 trillion won. Last year at this time we were still anticipating details on the Galaxy S III, but this time around Samsung is on the eve of its worldwide launch for the Galaxy S 4, which should push sales even higher. According to the documents, it's maintained a "steady pace" for Galaxy S III sales, while Note II sales increased and the Tab2 series increased momentum. The news isn't as good for PCs, shipments decreased due to weak demand. earnings in its TV business were also down from last quarter, blamed on the same lower overall market demand noted by LG in its earnings.     Hot ice-cream shop hikes prices to deter custom - The Local

    For Berlin ice-cream magnate Niko Robert, business is going a little too well. An unending queue outside his shop is cause for complaint from neighbours and driven him to raise his prices to deter customers.

    As warm weather arrived in the capital, so did hordes of hungry ice-cream fans outside one popular vendor in the gentrified Prenzlauer Berg district, wrote Frankfurter Allgemeine Zeitung on Tuesday.

    Since opening two years ago, the tiny "Hokey Pokey" shop on Stargarder Strasse has rocketed from insider tip to full-blown hipster hangout. So when 32-year-old Niko Robert reopened his doors in March after the winter break, excitement ensued.

    Hankering after scoops of Indian Mango, Rocky Road and Pistachio, customers line the pavement; bikes, pushchairs and scooters in tow, blocking pedestrians and traffic, and stifling custom to neighbouring businesses, said the paper.

    At peak times, the line has been known to snake 50 metres down the road. And once armed with a cone, customers tend to plop down next to the shop to eat, crowding nearby benches and tables.

    Now, in the latest gentrification debate to hit the area, the proprietor of an Italian caf? a few doors down has had enough. Robert said she has entered into several arguments with his customers, has been known to swear at him in the street threatened to report him to the police.

    The caf? owner, who has not spoken to press, presumably feels the crowds of ice-cream customers drive away her custom, block access and ruin the view from the tables she has set out on the street.

    Now Robert, scared of being shut down by the local Ordnungsamt, has resorted to trying to drive away his customers. First, he shut up shop for three days over last weekend. Then big signs appeared announcing price rises - up from ?1.20 to ?1.60 a scoop, wrote the paper.

    Robert says he really just wants to keep his shop open and bring custom down to acceptable levels. "The aim is not to make as much money as possible here," said Robert, pointing out that his expensive ingredients mean high overheads.

    Prototype Siemens connected lifestyle application shows off their vision of the connected kitchen

    One thing that stood out at the recent IFA Global Press Conference in Sardinia, was that connected home appliances are definitely headed our way. We've seen such things as an Android powered oven, but Siemens looks set to connect the whole kitchen in the next couple of years.

    What they had to show was a prototype of a future connected lifestyle app, which will offer the facility to control all of your household appliances from your iOS device. On the face of it, it seems such a simple idea, but it's still pretty interesting to see. Within one app, you'll be able to control your washing machine, dishwasher, coffee machine, oven, pretty much the whole kitchen.

    For example, their connected refrigerator will take a photograph of the main shelves and of the door every time the door closes. The contents are then viewable from within the iOS app, and it's even smart enough to help decide upon recipes based on what's in your fridge. If you're short on something for that recipe, it'll tell you what you need to pick up from the store. When you're ready to cook, it'll help you set the oven to cook for the right amount of time at the right temperature.

    It also works for diagnostics and customer care too. Video calling is built in, so should one of your appliances develop a fault, you can call through to customer care from within the app. They then access your appliance remotely, determine the fault, and if possible action it from their end.

    The video above gives a quick rundown, although as this is a prototype we're not looking at seeing this come to life any time soon. Siemens told us that they expect to be shipping the connected appliances within 2 years, by which time things may get yet more advanced. The kitchen may not be the most glamorous application for mobile tech, but it's a room we all use daily. It makes perfect sense that it, too, should become part of our mobile connected lifestyles.
